چکیده

Until recently, single nucleotide polymorphism (SNP) discovery in nonmodel organisms faced many challenges, often depending upon a targeted-gene approach and Sanger sequencing of many individuals. The advent of next-generation sequencing technologies has dramatically improved discovery, but validating and testing SNPs for use in population studies remain labour intensive. Here, we detail a SNP discovery and validation pipeline that incorporates 454 pyrosequencing, high-resolution melt analysis (HRMA) and 5¢ nuclease genotyping. We generated 4.59 · 10 bp of redundant sequence from transcriptomes of two individual chum salmon, a highly valued species across the Pacific Rim. Nearly 26 000 putative SNPs were identified—some as heterozygotes and some as homozygous for different nucleotides in the two individuals. For validation, we selected 202 templates containing single putative SNPs and conducted HRMA on 10 individuals from each of 19 populations from across the species range. Finally, 5¢ nuclease genotyping validated 37 SNPs that conformed to Hardy–Weinberg equilibrium expectations. Putative SNPs expressed as heterozygotes in an ascertainment individual had more than twice the validation rate of those homozygous for different alleles in the two fish, suggesting that many of the latter may have been paralogous sequence variants. Overall, this validation rate of 37 ⁄202 suggests that we have found more than 4500 templates containing SNPs for use in this population set. We anticipate using this pipeline to significantly expand the number of SNPs available for the studies of population structure and mixture analyses as well as for the studies of adaptive genetic variation in nonmodel organisms.

Stock-Specific Distribution and Abundance of Immature Chinook Salmon in the Western Bering Sea in Summer and Fall 2002–2004

Seasonal stock-specific distribution and abundance of Chinook salmon (Oncorhynchus tshawytscha) were determined using scale pattern analysis of Bering-Aleutian Salmon International Survey (BASIS) samples and catch data collected in the western Bering Sea in summer 2003 and fall 2002–2004. Chinook salmon were sparsely distributed in this region, which greatly limited the number of samples availa...

Regional-Scale Declines in Productivity of Pink and Chum Salmon Stocks in Western North America

Sockeye salmon (Oncorhynchus nerka) stocks throughout the southern part of their North American range have experienced declines in productivity over the past two decades. In this study, we tested the hypothesis that pink (O. gorbuscha) and chum (O. keta) salmon stocks have also experienced recent declines in productivity by investigating temporal and spatial trends in productivity of 99 wild No...

Seasonal Stock-Specific Migrations of Juvenile Sockeye Salmon along the West Coast of North America: Implications for Growth

—Knowledge of the migratory habits of juvenile Pacific salmon Oncorhynchus spp. is required to test the hypothesis that ocean food resources are a limiting factor in their production. Using DNA stock identification techniques, we reconstructed the regional and seasonal changes in the stock composition of juvenile sockeye salmon O . nerka (n 1⁄4 4,062) collected from coastal Washington to the Al...

Mixed stock and landscape genetics analyses of sockeye salmon in the Copper River, Alaska using SNPs

Genetic markers are increasingly used for ascertaining the population of origin of individuals or mixtures of individuals in Pacific salmon mixed stock fisheries. Multilocus genotype data from single nucleotide polymorphisms (SNPs) are especially useful for admixture analyses. SNPs can be discovered in non-model organisms with relative ease and may be characterized in coding regions of the geno...

Seasonal Habitat Use and Early Marine Ecology of Juvenile Pacific Salmon in Southeastern Alaska

Habitat use and early marine ecology of juvenile (age-.O) Pacific salmon (Oncorhynchus spp.) were studied monthly at inshore, strait, and coastal habitats along a seaward migration corridor in southeastern Alaska from May through October 1997-99. A total of 31 ,853 fish from 40 taxa were captured with 283 surface trawl hauls; juvenile salmon made up 61 % of the total catch. Predation on juvenil...

Patterns of Change in Climate and Pacific Salmon Production

-For much of the 20th century a clear north-south inverse production pattern for Pacific salmon had a time dynamic that closely followed that of the Pacific Decadal Oscillation (PDO), which is the dominant pattern of North Pacific sea surface temperature variability. Total Alaska salmon production was high during warm regimes of the PDO, and total Alaska salmon production was relatively low dur...
